As to why they were buried there, the answer is easy: Abu Bakr and Umar were in power and had absolute authority. No one could defy them (as tends to happen with dictators), so obviously they could do whatever they wanted, and because they decided to be buried there, who was going to stop them, realistically speaking? And don't forget that pretty much every empire in history that controlled the Hijaz were ruled by the mukhalifeen, so naturally those graves will remain untouched.
But another very important point and an extremely dangerous question is: who gave Abu Bakr and Umar permission to be buried there? Did Allah SWT say that somewhere? Did the Prophet SAWW allow them to be buried there? The Quran clearly says:
If they are not supposed to even enter his home without permission, how then did they decide to be buried there?
If the argument is because that was Aisha's house so she had authority over it, then we should remember that the houses of the wives are actually property of the Prophet SAWW , then how did this house suddenly become Aisha's own property? If the claim is that she inherited it, then the mukhalifeen fall into a dead end since according to them, the prophets supposedly don't leave behind inheritance. So we're left with 2 options:
1. Aisha went against this narration and stole the property, possessing usurped land, hence she'd have no right to give permission on what happens inside, and therefore Abu Bakr and Umar had no right to be buried there.
2. She was allowed to inherit, then what about Fadak? Why is Aisha given special privileges but the daughter of the Prophet SAWW is denied her right? Either they have to admit that hadith is a fabrication, and hence Abu Bakr is going to Hell for lying on the Prophet SAWWor either they have to admit Aisha didn't inherit the house, otherwise that would be hypocrisy and Special Pleading.
A final point being that if being buried next to the Prophet SAWW is a merit and purifies the person buried next to him and it guarantees them Jannah, then why didn't Aisha want to be buried there? We read in Mustadrak al-Hakim, vol. 4, p. 7, with an authentic chain:
حدثنا أبو العباس محمد بن يعقوب، ثنا أبو الجَوزَج عبد الله بن محمد بن بشر العبدي، ثنا إسماعيل بن أبي خالد، عن قيس بن أبي حازم قال: قالت عائشة رضي الله عنها:
كانت تحدث نفسها أن تُدفن في بيتها مع رسول الله ﷺ وأبي بكر، فقالت: إني أحدثت بعد رسول الله ﷺ حدثاً، فادفنوني مع أزواجه، فدُفنت بالبقيع.
Abu al-ʿAbbās Muhammad ibn Yaʿqūb narrated to us, who was told by Abu al-Jawzaj ʿAbd Allāh ibn Muhammad ibn Bishr al-ʿAbdī, who was told by Ismāʿīl ibn Abī Khālid, from Qays ibn Abī Ḥāzim, who said: ʿĀʾishah said: She used to wish to be buried in her house beside the Messenger of Allah ﷺ and Abu Bakr. But later she said, “I have done something after the Messenger of Allah ﷺ, so bury me with his wives.” So she was buried in al-Baqīʿ.
